Using 3 cards (Isochron Scepter, Silence, and Seedborn Muse would that lock out my opponents for the rest of the game? I'm trying to see any outs there may be to this combination of cards but can't seem to think of any. Let me know what you guys think of it.

Assuming it makes it on the board. Can the copy of Silence be countered?

Isochron scepter makes a copy of the spell (just like any other spell). Also, until the copy resolves, the opponents can still play spells.

It's not the worst idea, but like all combos it is very fragile. - First, consider that the combo is green/white based. Green and white have virtually no tutor cards, with the exception of green-based creature tutors, but that doesn't help you here. So, you'd likely have to add a third color (probably black, since it has by far the best tutors). - Second, consider that it's a three-card combo. You need to get all three pieces into the right place...Seedborn Muse on the table, then Scepter on the table with the Silence in your hand. That's hard to do in any format or any color combination. - Third, there's a lot of ways to disrupt this sort of thing. Any blue player could just throw out a counterspell, any green player could throw out a Krosan Grip, and any black player could beat you to the punch by finding some way to make you discard one of your combo pieces, or destroy the Muse. - Finally, let's throw all that out the window and assume that you live in Magical Christmas Land and assemble this contraption. Your opponents will likely get mad at you for preventing them from playing the game that they enjoyed playing, and probably just ask you to take that annoying combo out of your deck.
